This might work for you, although may not be the best answer. Once you connect to a user VNC session open an xterm window (based on your description I'm not sure you'll be able to) and run switchdesk. Switch it to what you want to use and then as root restart vncserver or that vncserver session. Sounds like a similar problem I had earlier today.
