I tried to focus on issues related to the conversion process itself. There are several issues related to the PDF generated files. Since those are not hosted online they are a bit harder to discuss. There are other problems that will have to be addressed in the future, such as the fact that the existing whitespace gets treated different between ReST and MD, with the tendency that MD generates extra vertical whitespace where ReST was eating the additional vertical space.
