The system tray is not conveyed through Wayland in the first place (it goes through D-Bus), so any issues you may be facing aren't Wayland. It's possible the SNI implementation you've got access to is broken and system trays work on X11 because it falls back to the old XEmbed. It might also be an issue with your specific desktop of choice. Either way, the system tray is not a Wayland issue.
