I figured it out, finally. It's something between a bug and user error. :) I'd call it a regression, but possibly it's just unexpected behavior.
The problem is "Open with" in Nautilus. I always add "Open with Totem" on directories to be able to play a directory of movies easily. For some reason this became the default action, not just an added action, and for some reason it applied to SSH servers but not local ones... that's why it was extra confusing. Also, old version of Nautilus did not open a folder on connecting, just put a shortcut on teh desktop (but that's possibly due to my config). Setting "Open folder" as default resolved it for me. There is some slight difference somewhere in how Nautilus treats this - I *think* that it simply didn't set "Open with" actions as default, but just added them as extra options before.
