(Sorry I sent all this in an email and it didn't get posted here so here
is the last part of my response).

I then used kmenuedit (KDE3 version) to make a directory called "Test"
and an item called "Test". I logged out of KDE3 and into KDE4, and the
directory I created under KDE3 was then present in the KDE4 menu. While
still logged into KDE4, I created an item in the menu using the KDE4
version of kmenuedit, and all changes were then seen in KDE3's menu when
I logged into KDE3.

With all due respect, I can absolutely guarantee you that this has
nothing to do with having Gnome on your system. Menu changed made in
Gnome do not effect KDE3 or KDE4 for me. Even without having Gnome
installed at all (Kubuntu with KDE4core installed in addition to
kubuntu-desktop) this problem still happens.

In your experience, with kmenuedit not effecting KDE4, that would be
great, but how would we configure our KDE4 menu? kmenuedit only
effecting whichever desktop you are currently logged into would be the
preferred behavior, and I really really wish I could have your set up so
I can enjoy KDE4 without frustration.

All packages were upgraded to KDE 4.0.1. I have this same problem on
three installations. (Two 64-bit, one 32-bit).
