What are the permissions of the directory /run/systemd/network and the files inside of it?
Can you paste the output of "ls -la /run/systemd/network" here please? Do you see any "permission denied" kind of errors in the systemd- networkd journal related to files from /run/systemd/network? (journalctl -u systemd-networkd) Also, do you have a custom umask in this system? As part of the security fixes, we had to make these permissions more restrictive.
