Chris: I don't know if this makes a difference but I thought I would mention it. When I first set up my PC with Ubuntu I installed 7.1 with a user name that I later deleted after I noticed I had issue with the Ubuntu PC on my Windows Domain. I inadvertently (didn't think) used my Windows domain login as the first user name on the Ubuntu PC. After I upgraded to 8.04 Hardy I created a new user account and then deleted the original account. Everything seemed to work fine until I ran into this issue of trying to run update manager.
Would deleting the original user name creating during the initial fresh install of Ubuntu make a difference with permissions?
