I'm using UW-IMAP and not having this problem.

The problem I encounter is that any message moved from the inbox in
squirrelmail cannot be accessed via pop3.  I understand why, but getting my
users to understand is a different issue, and the "real" problem. ;)  I
don't know whether this is an issue with other IMAP/POP combos.

What IMAP server are you using? And POP3 server? I use courier-imap
and the pop3d that comes with it, and don't have the issue you
mention. I do have a vague idea of what is happening though. I'm going
to take a stab in the dark that you're using UW-IMAP? UW-IMAP is going
to have marked the message as seen in the spool file, I'm then
assuming your mail client is asking the POP server for unseen
messages, this'd result in the pop server returning 0 because your
IMAP server flagged them as seen.
