I also have this issue. Easy workaround for it that works at least on
wheezy:
1. Disable autostart of hostapd via init script
$ grep DAEMON_CONF /etc/default/hostapd
# Uncomment and set DAEMON_CONF to the absolute path of a hostapd configuration
#DAEMON_CONF=""
2. Edit interfaces file as follow
