Collapsed thread with unread articles is now confirmed to be working (tho only after a restart, #3 above). After setting non-default values (purple fg on green bg) and a restart I get what I set. =:^) So it seems the only bug to add to the original three is #4 above, that the body pane code doesn't seem to be applying any color customization at all.
