Mariana, to use compare.evol.rates you need a 3D array of shape coordinates, a phylo object with your phylogenetic tree, and a factor to indicate the groups of species for which you want to compare evolutionary rates. All these need to have order correspondence. There is no "joining of files" to be done. Please see the help file of the function.
