no, don't think that's a configuration problem.
Why do you think you have an RTL8169? Looks pretty clearly like a bge device, not only is it detecting as a bge(4), it is pulling up a reasonable looking MAC and phy for the device.
I don't see anything in your dmesg that looks like a "missing" Realtek gigabit NIC, or any obvious bridge that it might be hiding behind (subject to usual disclaimer of my ability to overlook the obvious sometimes) 

So..again, what is the problem you are seeing?
If you really had a re(4) device show up in 4.8, I'd really like to see a dmesg from that. Would be pretty interesting to see the difference and how that happened.
