I found the problem! It's a bit weird...
Thanks for the hint Alexander. I just opened the file with Notepad++ and 
found the "_markedentry" fields. The problem is that I open JabRef on 
different computers with different usernames "jan" or "jstelling". This 
username is set somehow automatically under Preferences -> General -> 
Mark new entries with owner name. This owner name is used when a an 
article is marked even if the field in the preferences is not checked. 
If I change the owner name in JabRef, then close and reopen, all markers 
are gone. When I change it back, everything is fine again.
I think that I just have to set the same owner name in every JabRef 
installation manually to a unique one and I will have my marked articles 
also at home...
