First: It looks like GPGMail got installed (because it is in the correct 
folder). Could you check the version number of the bundle please?

For the org.gpgtools.gpgmail.plist: This gets created as soon as GPGMail-Plugin 
is loaded. Since you don't see this file and you don't see the 
Mail>Preferences>GPGMail it looks like the bundle is not loaded.

So please try the following Terminal commands (from here: 
https://github.com/GPGTools/GPGMail/wiki/Install-gpgmail)

Close Mail, then in the terminal enter

$ defaults write com.apple.mail EnableBundles -bool YES 
$ defaults write com.apple.mail BundleCompatibilityVersion -int 3

Then restart mail.

Does GPGMail show up?

FYI: Those commands *should* be executed in the installer but somehow seemed to 
have failed on your machine.
