The GPGMail bundle is not located there. Besides it would have to be ~Library/Preferences. That is the list where our plist files are stored (e.g. look for org.gpgtools.gpgmail.plist). Please try looking under ~Library/Mail/Bundles (your home directory, not the system directory). If you find it there you can also check the version number (as Charly suggested). Again, we would first need to know, if this bundle is in it's correct place at all (see above) or if it's simply missing completely on your system.
