I have never tried it, but perhaps you can do it either by a drop-in file in /etc/udev/hwdb.d/ or by creating a custom XKB layout (from some version it should support configuration in /etc and ~/.config in addition to /usr/share). I assume, it is unlikely that XKB files already define option to map Pause to Win. With XInput2 it might be possible to map Pause only on specific devices, however I an in doubts if applications need some code to support this extension.
