Well, I've did some tests:

$ amixer set Beep 15 && modprobe -r pcspkr
I get that ugly noise.

$ amixer set Beep 0 && amixer set Speaker on && modprobe -r pcspkr
I get a smooth and low beep.

So all independent from pcspkr. Must be an issue from snd-hda,
though.

The beep often depends on $TERM. for more infos see:
