The bug manifests in "some gnome program" (gnome-settings-daemon) but
it occurs only in conjunction with VNC. The exact same config runs
fine atop xorg.

It's entirely possible that VNC is completely blameless and, say,
Gnome is trying to use an X server feature that is only present in
xorg without checking for it. Another possibility might be that
there's some bug in VNC that's been exposed by a change in Gnome. Not
only don't I know which package is "to blame", I also don't know which
maintainer is more likely to know how to proceed.

FWIW, gnome-settings daemon complains in .xsession-errors:

** (gnome-settings-daemon:26572): WARNING **: numlock:
XkbQueryExtension returned an error

** (gnome-settings-daemon:26572): WARNING **: Neither XKeyboard not
Xfree86's keyboard extensions are available,
no way to support keyboard autorepeat rate settings
