Indeed, thanks for reporitng this bug! I can reproduce this in minimal-upgrade-steps mode and its fixed in git now. I will upload it soon, if you want to test, you can just use the git version https://raw.githubusercontent.com/mvo5/unattended-upgrades/debian/sid/unattended-upgrade (its self-contained).
