I always install kernel image with header package:
apt-get install kernel-image-2.6.8-2-686 kernel-headers-2.6.8-2-686
And every time I get following warning:

You are attempting to install a kernel image (version 2.6.8-2-686)
However, the directory /lib/modules/2.6.8-2-686 still exists. ......
..............

I am not installing any standalone modules right now, as warning assume,
I am installing headers. When I've got this warning the first time, I was
really diappointed.

Could you add description of my situation to your warning? Something like

..............
..... However, if this directory exists because
you are also installing some stand alone modules or kernel headers 
right now, and they got unpacked before I did, then this is pretty 
benign.  Unfortunately, I can not tell the difference.
