I can confirm this. sb-bootstrap produces a tree which is configurable. Regular bootstrap does not. There was no intention to break the regular bootstrap. Just a bug. I just pushed a fix. It worked for pc386 and didn't introduce any differences in acinclude.m4 so I was happy enough to push it. If that doesn't squash it completely, just report again.
