Did a little playing around with the Xubuntu desktop and this popped up again. I did move the glx files over to /usr/lib/xorg/modules/extensions from the /usr/X11R6/lib/ tree but that did not fix the issue. Based on some thread in the community forums I removed the file /etc/.Xsession.d /00X00xserver-xgl_start-server. After that direct rendering is re- enabled. For some reason this thing turns off direct rendering if nvidia is installed.
The flickering that was present at the start of my X Session is now gone, too.
