I can confirm this bug.

It helped, adding the following line to section [ExtensionDirs]
to extensions.ini in my profile directory:
  /usr/lib/thunderbird-addons/extensions/

After that, the new lightning extension got recognized and the
extensions.ini.

I guess, xul-ext-lightning should use /usr/lib/thunderbird/extensions/
instead of /usr/lib/thunderbird-addons/extensions/
