I would demote to suggests (including reason):

lilypond: What is the use case for the "standard" kile user needing a
music notation program?? I dare say that your default kile user doesn't
want to write sheet music, and those who want to write sheet music will
install lilypond anyways. I don't see why this is in there at all.

kbibtex | pybliographer | gbib | jabref: Not everyone wants to manage their 
citations. those who do, maybe not with these programs (e.g. me personally: 
Mendeley). This may be a fringe case, though, especially since lilypond already 
seems to be a fringe case to you...
Also: On my install, using gnome and kile, it installs kbibtex automatically, 
without asking me if i prefer jabref or gbib. So what's the deal with the list 
of alternatives?

The rest sounds reasonable to me, though I didn't hunt down the strange
recommends in other packages, like the feynman diagram package feynmf.
Even I as a physicist would never use that. :-P
