As you can see from the comments on this bug this is something of a pain. I am guessing but i really think about a third of the problems with booting MS installs that show up on the forums is due to the installation of grub on the MS boot sector.
While I do not have that problem as I will not have MS in the house, I do try to sort this out for folks because I really like the new grub.
