It seems the problem lies in this file: cat .local/share/applications/mimeapps.list
[Added Associations] application/x-bittorrent=transmission.desktop;gnome-btdownload.desktop; audio/mpeg=gedit-usercustom-3.desktop; application/x-executable=wine.desktop; application/x-extension-cfg=gedit-usercustom-3.desktop; [Removed Associations] inode/directory=userapp-nautilus-1IAMJU.desktop; don't know why the inode/directory association is disabled. This was done by the upgrading process somehow.
