It seems the problem lies in this file:

cat .local/share/applications/mimeapps.list

[Added Associations]
application/x-bittorrent=transmission.desktop;gnome-btdownload.desktop;
audio/mpeg=gedit-usercustom-3.desktop;
application/x-executable=wine.desktop;
application/x-extension-cfg=gedit-usercustom-3.desktop;

[Removed Associations]
inode/directory=userapp-nautilus-1IAMJU.desktop;


don't know why the inode/directory association is disabled. This was done by 
the upgrading process somehow.

This can be solved by following the suggestion on this thread

Also this seems to be related to bug #260492
