I created a new user account to see if the problem remains there, and
after login I noticed that there are no issues at all - so I guess
you're absolutely right. To evaluate, I did a gnome specific reset by
opening the terminal and entering the following command:

rm -rf .gnome .gnome2 .gconf .gconfd .metacity

after this, gnome is forced start the session with the defaults (which
in fact should work then). Surprisingly this didn't change anything at
all. The problem is still the same.

As a workaround, I now created a new user account and moved my data
over. This solved the problem for me, but did not evaluate where the
source of the issue itself lies. After deleting my old account, I
thought that perhaps it's a Nautilus problem and a

rm rf .nautilus

would help, but I am not able to try out, since my old account is now
history ;-)
