I've had a similar problem, but it wasn't related to filters at all. I
had something "stuck" on the imap server that on new mail in any
folder screwed up the count on two other folders. After I copied the
mail in that folder to a temp, trashed that folder, and remade it,
then copied the mail back... all was back to normal, and I didn't get
that mysterious miss-count of mail. My IMAP server is Courier in case
that is of any importance.

The thing is... the filters plugin doesn't filter on anything but the
INBOX folder (at least I haven't seen the option), so if it was
miss-counting in another folder because of a miss-numbered folder,
then I couldn't put blame on the filters plugin.
