NetCDF is no longer built with autotools, hence the static library is no
longer built by default.

NetCDF is not built with parallel support, because this breaks all
reverse dependencies that require the serial behavior.
NetCDF upstream doesn't support building both a serial and parallel
version of the library, and until they do a parallel netcdf library will
not be included in the Debian packa

does not get your issues fixed.
If you look at the buildlogs, e.g. for xenial [0], you'll see that PGEO
support is enabled:

Don't sync mapnik packages from Debian experimental into Ubuntu, and

The mapnik family of packages needs to be updated together, and when

That's what you get when Ubuntu syncs packages from Debian experimental
that are not ready for wider use yet.
The mapnik::freetype_engine issue should be fixed with Mapnik 3.0.17 and
the python-mapnik package that was rebuilt with it. It should be synced
into Ubuntu for inclusion in the next LTS.
qgis in Debian will be updated to 2.18 when it replaces 2.14 in the
upstream LTR repo.

Please note that with SSL enabled in the Debian package, NRPE from EPEL
for RHEL/CentOS 5 (and 6 IIRC) remains incompatible because the dh key
size is too small. I think this is caused by changes in OpenSSL 1.1.0,

postgresql-9.5-postgis-2.2 only depends on library packages.
The postgis package contained shp2pgsql-gui which has a dependency on
libglib2.0-0 & libgtk2.0-0, these pull in various other graphics related
library packages.
In postgis (2.2.2+dfsg-2~exp1) the shp2pgsql-gui has been moved to a
separa
libmapnik 2.3.0+dev20140426.git.a4985b3-1~trusty1 is not from the
official repositories, so this kind of upgrade issue is expected.

The graphical library package you see for xenial are pulled in via the
OpenSceneGraph dependencies of libsfcgal.
SFCGAL is required for 3D support in postgis.
The OpenSceneGraph support in SFCGAL 1.3.0 broke after they removed the
viewer application, the library can still use OpenSceneGraph howev
The download of the package failed for some reason, or the downloaded
package was removed before it was used by dpkg.
Ubuntu has libhdf4 4.2.10 since vivid, for which no upgrade issues have
been reported.

gdal (2.0.2+dfsg-5) switches to the external json-c, and will be
available in Debian unstable soon.
It will take some time for this change to find its way into Ubuntu,
unless someone backports the changes to the GDAL 1.11.x packages in
Ubuntu.

The python3-mapnik package in Debian unstable doesn't have this issue,
it seems to be Ubuntu specific.
Unfortunately there is nobody actively maintaining the GIS packages in
Ubuntu, so this issue is unlikely to get solved in Ubuntu.
Hopefully the xenial builds don't have this issue.

The cairo support has been fixed in Debian with python-mapnik
(1:0.0~20160412-5b015f2-1).
Upstream has fixed the cairo support for Python 3 since python-mapnik
(1:0.0~20160531-f65767a-1).
A backport of the latter is probably a better idea, if Ubuntu doesn't
want to provide that. Host the package
GSHHG 2.3.5 has been released today and includes the fix for the border
lines between Slovenia, Croatia and Hungary.
The updated package is available in Debian unstable, and should be
synced into Ubuntu yakkety in soon.
