... and the second beep is on reboot, after X disappears and the
shutdown splash screen appears.

I tried this on another PC, same thing:
- a single beep right when the boot screen (ubuntu logo and a progress bar)
disappears and an empty textmode screen appears with the blinking underline
cursor in the upper left corner

OK, this is beyond silly. In debugging this I tried to make the PC beep, just
for reference.
It would not. I tried crsr-left in bash (usually it beeps), echo -e \\a , tput
bel
None worked, not in xterm, not on VT1.
All of them make the screen flash when run under screen (it has a "visual bell"
