I reproduced this in Maverick, and fixed in the same patch that
converted the icon to an indicator.

I think this occurs with newer versions of packages from the ricotz
gnome shell PPA. So this bug is invalid for Ubuntu. (My mistake!)
Steps to reproduce:
1. Install Epiphany from standard repository.
2. Add ricotz gnome shell repository.
3. Run 'sudo aptitude update && sudo aptitude safe-upgrade'
Give me a bit and I will work on it. It might have had something to do
with the gnome shell but this bug was present. I will see if I can
reproduce more accurately.

Can you please provide exact steps to reproduce? I can't quite get the
exact behaviour. Here is what I did
1) Open epiphany & start download
2) Close epiphany window
3) notification icon is still there and download dialog is still here
4) closed download dialot, notification icon is still here
