I just had a closer look at the issue and there actually seem to be two
things going on.
The higher speeds without network-manager can be explained by looking at
this syslog snippet:

I can confirm this bug.
If i configure my network connection manually (via
/etc/network/interfaces), I get consistent speeds as expected in a
100Mb/s LAN.
However, if I use network-manager instead, speeds drop down to barely 2 MB/s.
