This is fixed upstream in liferea v1.8.7 - see http://sourceforge.net/p/liferea/bugs/836/. Raring currently has liferea 1.8.10, so the fix will is available there, but I'm not sure if or when it would be backported, especially since the main driver for this fix (Google Reader) is being shut down.

I can confirm this bug with Liferea 1.6.4 (from PPA) on Ubuntu 10.04.1. If I update all my subscriptions within Liferea, my feed subscriptions recently moved under the Google Reader source are gone. There is little documentation about this syncing mechanism (or at least I could not find any), ther

This affects me. It seems what is happening is that this change isn't getting propagated up to the Google Reader account. This means that when the source is updates it pulls the list from the Google Reader account which doesn't include the updated feeds and deletes the new feeds. I can't figure out
