I can confirm this bug with Liferea 1.6.4 (from PPA) on Ubuntu 10.04.1. If I update all my subscriptions within Liferea, my feed subscriptions recently moved under the Google Reader source are gone. There is little documentation about this syncing mechanism (or at least I could not find any), therefore I don't have an idea why this happens.
