I'm also caught by this bug. I have two groups: MSN and Google Talk. However,
on Lucid 64-bit (my desktop), I never have the group "MSN" and all contacts
which should be in MSN just appear in the 'root', without any group. On my
desktop, telepathy-butterfly crashes a lot. See bug report #538062.

I had this problem too, except I tried to move my grouped contacts into
the unnamed group, because it looked cleaner. Instead of moving them,
empathy deleted them. Now half of my contacts are completely gone. >:(
This happened in 2.28.1.1.

The same for me with ICQ contacts.
I have two accounts (ICQ and Jabber), and Jabber groups are OK, but my
ICQ groups are missing, so all my ICQ contacts are displayed in one
list.

Thank you for your bug report. The issue is an upstream one and it would
be nice if somebody having it could send the bug the to the people
writting the software (https://wiki.ubuntu.com/Bugs/Upstream/GNOME)
