I see no ubuntu initrd in my gentoo /boot partition.
I finally tried the alternate xubuntu 8.04.1 amd64 cd, and this time the
installation went well.

You are correct. Both iso images were tested multiple times before
release. This issue was not reported before, therefore it is a good
assumption that it is within your own configuration. Perhaps there is a
separate boot partition installed by Gentoo that Ubuntu installed the
file to.

I just tested with the xubuntu 8.10 desktop CD, and its exactly the same
problem!
I can't believe no one ever tried to install xubuntu before me from these cds,
so the bug might be due to a bad interaction with my computer.
