it means:
using gnome-display-properties problem seen
switching off compiz
using gnome-display-properties problem not seen
with compiz doing
xrandr -s 0
clear the problem
For EXA
edited /etc/X11/xorg.conf
put Option "AccelMethod" "EXA"
restart X11

Am I understanding your problem description correctly that in Hardy you
were not using compiz, but in Intrepid it does use compiz by default, so
you are seeing the issue? If you turn off compiz, does the issue go
away?
Also, please test if setting AccelMethod to EXA instead of XAA he

Here is the relevent part of the lspci -vvnn

lspci -vvnn will follow soon.
Problem is reproducible if I use the gnome display manager.
If I do in a terminal
xrandr -s1
xrandr -s0
then problem disappear.
So it is a problem of gnome display manager that seems to do something
different then just a xrandr -s0 to put in 1280x800

Please attach the output of `lspci -vvnn`, and attach your /var/log/Xorg.0.log
file from after reproducing this issue. If you've made any customizations to
your /etc/X11/xorg.conf please attach that as well.
