More Complete Workaround: (For Ubuntu 8.04 and similar (e.g. Linux Mint 6)
Eagle automatically creates the folder called "eagle" in your home directory.
Go into that directory and create a new file called "nicestart.sh". Open the
file with the text editor and paste in Bart's script:
#!/bin/bash
... But I guess no one cares sufficiently..

I'm using Bart's script - Works for me for now. It would be nice to get
the newer Eagle package in the repos. I'd spear-head that if I knew what
the process was, not sure I've got the spare cycles to figure it out
right now, unless someone can point out some helpful docs on it.

Eagle 4.x is not compatible with compiz. That is why you get the ugly
interface. I created a little script so that the interface looks normal.

I confirm this.
I have the same problems, also on 8.04.
I saw that Eagle 5 is released. Perhaps it is time to upgrade the ubuntu
version, and that might solve the bug.
