I just reinstalled the system and this bug vanished.
Also I notice a considerable speedup in displaying graphics.
So this bug is probably wasn't related to gvim.

I have clean installation of gutsy gibbon.
version of vim package: 7.1-056+2ubuntu2 (gutsy)
Laptop: IBM Thinkpad Z60m, 2529-FKG model.
Theme: I usually use silicon, but I checked it under human theme to the same
result.
Effects: effects are off.
Video Card: ATI. It happens on both fglrx and ati d

what is the version of vim, what architecture has your computer (cpu,
ubuntu, gnome, ...) ?
does this problem occur with any 2 files X and Y ?
does it happen with the human theme and visual effects off ?
