I'm sorry that you found the report confusing - I'm using QGit terminology.
In QGit, "sync" (I think) is when you update the index, in preparation
for a commit.
In case you missed it I changed the subject to indicate (more precisely)
that this

Just as I finished writing the bug report I noticed that despite the error
dialog in qgit, the commit seems to have gone through.
Now I have no error message and the test directory is no longer untracked.
It's still worth looking into though, IMHO.
