Hi!
I have found out one solution. You simplify use shortcut for GNOME
window ALT+F8 in order to move it freely. Then, focusing on your factor
and rescaling it.

I've been having the same issue when xmodmap is executed from .xinitrc;
it works fine if I run xmodmap manually after X11 is started.
