Have the same happing on one of my old laptops (IBM ThinkPad 570)  with
Alternate CD's of Ubunutu 8.04, 9.10 and also Xubuntu 9.1. And yes, it
doesn't freeze it takes really long. I guess I'll try to wait a day see
what happens.

Just to let people know, that since on 9.04, there is no more "options" file in 
modprobe.d, just create nvidia.conf and add line in there... 
sudo nano /etc/modeprobe.d/nvidia.conf

add line options nvidia NVreg_RegistryDwords="PerfLevelSrc=0x"

And of course, for those not willing to lock in 3D performance, there is
always an option to control clocking manually through nvidia, by adding
Option "Coolbits" "1" to xorg.conf

Same here, ubuntu 8.1, nvidia-glx-180, and compiz... Changing panel
transparency levels clears the artifices, hm... But in only happens with
Skype ah, damn proprietary soft - skype and nvidia )))  Well I'll
wait to see if their new soon promised realises for Linux will have this
issue. ))

Well, I encountered this too. Deleting all files from the library and adding 
them back fixes the issue.
