When wine "starts" at boot, all that really happens is an entry is
added to the binfmt_misc register (/proc/sys/fs/binfmt_misc/register)
to allow .exe programs to be run like anything else.  IOW, nothing is
actually started or stopped at that point.

How are you trying to run the programs?  Where are they located?  Have
you setup your wine.conf file?  What error message do you get when you
try to run the programs (if there is one)?
