your benchmark is a mindcraft like.

you want to compare 2 OS in network performance
so use the same hardware

you install w2k with the last sp1
so use redhat 7.0 with all erratas & updates

and don't install w2k and linux in dual boot like mindcraft who
obviously doesn't know that hard disk performance are better in the 
center of the disk and by the chance install w2k in the beginning of the 
disk.

there are system tuning information, some benchmark result, etc..

the better ftp daemon for performance is betaftp
http://betaftpd.sourceforge.net because it is single-threaded.
the most secure is certainly the port of OpenBSD ftpd called ftpd-BSD
the best compromise is proftpd
the infamous is certainly wu-ftpd

and on the produce market certainly ncftpd      www.ncftpd.com
