You need to make the changes to /etc/MailScanner/spam.assassin.prefs.conf 
file assuming that's where you have the file.  This takes precedence over 
the local.cf file.

Many who use MailScanner make the local.cf file a symlink to the 
spam.assassin.prefs.conf file.
