Yes, that's the problem. The IR remote only sends a pulse to trigger the shutter release, it's the equivalent of pressing the shutter release all the way in one motion. AF-C is intended for a shutter release half-press to track focus: if you press the shutter release all the way, it just releases the shutter regardless of whether it had signaled focus lock or not.
