Nikon suggest in the brochure for the scanner to set the output size of the scan to the printing size (eg A4), and set DPI to 360. Is this a good idea and what is gained (if anything) over using the output size you get from the scanner at 4000DPI and adjust image size in photoshop to whatever printing size in question?

I wouldn't listen to Nikon's advice because that will only give you enough data for an A4 print. My advice is to take the second approach: get as big a file as you can, then resize as necessary in Photoshop. You'll end up with a much better result.

I archive my original-size scans so I can print at any size later, and I typically save my ready-for-print files as well for faster access later. These tend to be much smaller so the disk space isn't a big issue.
