I use texlive2009 under Debian and lyxsvn2.0.0 and a search tells me booktabs
is in
usr/local/texlive/2009/texmf-dist/tex/latex
usr/local/texlive/2009/texmf-dist/doc/latex
usr/local/texlive/2009/texmf-dist/source/latex
