Check out e.g. the way GRASS (open source GIS) is referenced:

How to cite GRASS GIS:

Please cite GRASS when using the software in your work. Here are some
choices depending on the version used:

    GRASS Development Team, 2008. Geographic Resources Analysis Support
System (GRASS) Software. Open Source Geospatial Foundation Project.
http://grass.osgeo.org
    GRASS Development Team, 2008. Geographic Resources Analysis Support
System (GRASS) Programmer's Manual. Open Source Geospatial Foundation
Project. Electronic document: http://grass.osgeo.org/devel/index.php
    GRASS Development Team, 2007. GRASS 6.2 Users Manual. ITC-irst,
Trento, Italy. Electronic document:
http://grass.osgeo.org/grass62/manuals/html62_user/
    GRASS Development Team, 2002. GRASS 5.0 Users Manual. ITC-irst,
Trento, Italy. Electronic document: http://grass.osgeo.org/gdp/html_grass5/
    U.S. Army CERL, 1993. GRASS 4.1 Reference Manual. U.S. Army Corps of
Engineers, Construction Engineering Research Laboratories, Champaign,
Illinois, 1-425.

BibTeX entry:

  @Manual{GRASS_GIS_software,
    title = {Geographic Resources Analysis Support System (GRASS GIS)
Software},
    author = {{GRASS Development Team}},
    organization = {Open Source Geospatial Foundation},
    year = {2008},
    url = {http://grass.osgeo.org},
  }

from: http://grass.osgeo.org/wiki/GRASS_Citation_Repository

I would suggest to stup a similar site on the JabRef website (and
possibly put it into the "about" box, and possibly even having a button
to insert the bibtex reference into a database if it does not exist yet)
to make citing more uniform.

Cheers,

Rainer
