Filtering does not work on files which are symlinks. The files gets copied so 
it is not totally broken.
The resource plugin seems to handle this correctly.

Typical assmbly descriptor:
<?xml version="1.0"?>
<assembly>
  <id>install-jrf</id>
  <formats>
    <format>zip</format>
  </formats>
  <includeBaseDirectory>false</includeBaseDirectory>
  <baseDirectory>${project.artifactId}</baseDirectory>
  <includeSiteDirectory>false</includeSiteDirectory>
  <fileSets>
    <fileSet>
      <outputDirectory></outputDirectory>
      <directory>src/main/resources</directory>
      <filtered>true</filtered>
    </fileSet>
  </fileSets>
</assembly>

If files under src/main/resources are symlinks they will be copied but not 
filtered.
I get this warning/info in the log(running 2.2.1):
